I'm not sure you could get a stronger franchise than the Yankees in NY. I'm also not sure what you mean by "combine".

They have 2 teams because the markets are large enough to support 2 teams. They are the three largest metro areas in the country, and the smallest of the 3 (Chicago) is nearly twice the size of the 4th largest, Philadelphia.

Or look at it this way: metropolitan New York has a population as large as Milwaukee, Kansas City, Cincinnati, Denver, Cleveland, Pittsburgh, Tampa, and Baltimore combined. So a better question might be why they don't have more teams?

Those cities have populations of millions of people. They can support two teams. Also, would it be fair for a city of millions to have just one team, the same as a smaller city like Kansas City or Milwaukee? NY and Chicago have had two teams for over a hundred years, and NY had three until 1957.

Combining the Chicago franchises would weaken the White Sox - also, this gives each league representation from the nation's 3 largest cities.

Because they are the three largest cities in the U.S.
Combining franchises? That is a ridiculous idea! Especially considering the two teams in each of those cities are in seperate leagues.

The poulations in those cities are so huge they can support them (In NY, the Mets will get to 3.5 million in attendance and the Yankees will get to 4 million). I think that NY can support three or even four teams.

Huh? Like the Yankees aren't strong? The White Sox aren't strong? The Angels of late aren't strong?

Given their population bases and MLB history, they should have two teams forever IMHO.
