This may sound stupid but I think you can resolve this in two phases
Phase one: just shortly before her bed time, you should tell her that you want to read a story to her. Ask her to put on her pajamas and she can lay on the couch while you read the story, when she falls asleep then gently put her into her bed and she will slowley adjust to sleeping in her PJ's
Phase two: Over time you can break the stories that you read into two parts. Part one you read in the living room and then you say, you look sleepy and then carry her into her room and read part two until she falls asleep then she will continue to adjust.

Either that or her panties are too small or are just generally uncomfortable. Try different styles or brands. LaSenza Girl makes good quality underwear.

Why are you worried about your 9 year old not wearing underwear to bed. You are projecting your own sexuality onto her.
She is a young child who does what is comfortable for her.

She just wants to be comfortable. I can't stand to wear any clothes to bed. If she has her own bedroom, and dresses before coming out in the morning I see nothing wrong with it.

for some people it is alot more comfy to sleep in just a big shirt..i have done that before..i don't think it's bad

Consider that she is jacken off or something. other than that just let her do it. Or get her some girly boxers. Ask her why and maybe its just cause its comfy
