Yes, there are a number of good reasons to put rocks on top of the liner. As someone else mentioned, watch out for limestone, especially in a small pond. But river rock, which is rounded by the action of water, is good, and I have some big cobbles on the bottom of my pond as well. Aside from the fact that rocks look more natural than the liner itself, the rocks also harbor the beneficial bacteria that helps keep the natural chemical balance of the pond. Larger rocks give the fish somewhere to hide from predators. Also, rocks help protect the liner from any "critters" that might decide to go fishing. I have unfortunately lost several of my pond fish to an egret (a large bird), but at least the liner wasn't punctured by the egret's sharp claws when it went fishing.

Yeah its better for the fish because its more natural, I have 5 aquariums and 2 ponds in my backyard. Just make sure not to tear the liner putting them in.

If you have FISH in this pond..
DO NOT PUT LIME STONE IN THERE!!!
My buddy had 8 fish die, because the water leached out the PH from the lime stone and it raised it above 13 and killed his koi fish...
River gravel is ok. That is about all I would put in there. You can put pea size gravel or large stones river gravel, if you want, but anything else, may harm the equatic biota of the sytem.
I wish you well...

Sure, for best results put a 1' layer of clean lite colored sand down first. If you are going for the fish , make sure your rocks won't harm the fish, PH, etc.
