You can set advanced permissions on the NTFS file system. It is more secure. I'd recommend it over FAT32 any day.

the best way to describe the difference is using milk jugs. say you have six 1 gallon milk jugs, this is your disk space, now lets say you have 1\3 gallon of juice to put into it, this will be the data. you just wasted 2\3 of the jug because you can not mix data so now for the next type of juice you have you have to use a new gallon. the gallons represent sectors that hold data on the drive. This is how fat works it has large containers and once data is placed into this container it can not be mixed with other data so you waste space.
NTFS uses pints instead of gallons. That way it may take a couple of pints to hold all of the data but you don't have nearly the wasted space therefor it is a more efficient way to store things. More smaller sectors to hold data.
NTFS is also a more secure file system that allows for more security options.

these are two different types of formating formats for your hard disk.
FAT : File Allocation Table and
NTFS; New Technology File System.
when one says that my sytem has fat on it. it means that the structure of the files, directories on his system follows the FAT convention. this has limited security and doesnot have enough fault tolerence and is vulnerable to errors,
where as NTFS is highly sophisticated when compared to FAT. it has enhanced security and is less vulnerable to errors .
NTFS convention is used mainly on pc that use networking supported operating systems. its good to have NTFS than FAT.
youcan say NTFS is more advanced technology of arranging the files and folders and the information on the hard disk.

FAT: File Allocation Table
http://en.wikipedia.org/wiki/File_Allocation_Table
NTFS: New Technology File System
http://en.wikipedia.org/wiki/NTFS
Both are disk systems / formats for computers that specify how files / folders are stored and accessed.
FAT and FAT32 are older file systems primarily used with the "home" versions of windows that do not require much file and folder security.
NTFS was introduced with Windows NT, has been updated since, and provides enhanced file and folder security, but can also be harder to recover files when there are system issues.

FAT does not provide security for File and Folders in your system.
NTFS provides security for your files and Folders. You can set permission for files and folders in NTFS.
