According to this book (see first link) the highest flying bird is the Ruppell's Griffon Vulture at 7 miles high (which works out to be 36,960 feet). More info on this bird can be found at the second link.

It seems like the record is 37,000 feet for a Ruppell’s vulture.

Another vulture, a lammergeyer was seen over "its mountain home" at 25,000 feet over Mt. Everest; alpine choughs have been recorded nesting at 27,000 feet on Mt. Everest. A mallard was struck by an airliner at 21,000 feet over Nevada.
