Mostly it is just because the person wants to put the computer in a certain spot. It hard to stick a tower desktop under the top of some desk with a shelf on it.
BTW the main other difference usually between a tower and a flat desktop one, is that usually you can put more into a tower because it has more space, so if you want to have room for extra stuff like lots of drives such, you might go with a tower for that reason.

The idea behind the design was that a flat desktop case would go on the desktop with the monitor on top and the tall tower case would go under the desk out of the way.

If you lay a tower on its side, it's flat. Most people like the tower design because it doesn't hog work space on the desk.

some times it does dependes on the company vesion, but think it has more to do with space, air cooling, tower cases makes computer cooler because it have more air, but some times it makes areas where hot air just don't go away, it keeps looping in that area and that makes it hotter, may be it's the cooling issue which makes companes goes for flat cases
