Mainly because the advertisers pay for spots on the "retail section of the page". Meaning the companies are shelling out big bucks to have their spot on say, page 5. The paper is then sent to the composition department. When that department gets the stories from the reporters, Associated Press, wherever, then they set the stories. The AP has a say in where their stories go. So, after setting one story for the AP (etc), the composition department has to figure out where the rest of the story can fit while taking note of the local stories-so there are no "white areas" within the body of the newspaper itself. Kinda like a gigantic puzzle.

Usually the "Top Stories" are also the longest stories. If they were arranged in your order, then only 2 or maybe 3 stories would fit on the front page. But they put just the beginnings of many stories on the front page, so at a glance you can see all of the top stories.

They're done in order of importance and relevance to the market the newspaper serves. A story about a shooting in Rio would be on the first page of the local paper but would probably be further back in a newspaper in another area due to its lack of relevance to the readers of that area
