It depends on whether you mean something that is scientifically controversial or something scientific that is politically or socially controversial.

The is no scientific debate about the general scientific theory of evolution. All so-called alternative explanations (e.g., Creationism and ID) and not scientific hypotheses, are not supported by any scientific evidence, and have nothing do with science. Evolution is a scientific theory like gravity, relativity, and atomic theory. Creationism and ID are only theories in the sense that you can call anything you make up a theory. For example, you might have a theory that George Bush and Bigfoot are the same person, and you may be right, however there is no scientific evidence supporting it.

If people in comas have the exact brain functions as people not in comas, then the people in comas must be faking it.

Global warming (which also includes increased climatic variability [more frequent and severe events such as floods, droughts, hurricanes, etc.]) is, maybe, a question of scale. Recent global warming is certain (after all, we can directly measure temperature) and there is strong proxy evidence linking global warming with the onset of the Industrial Revolution. There might be legitimate questions concerning issues of stationarity in climate systems and whether the most recent 10,000 years (the Holocene) is (a)typical.

If you are looking for a good debate within a specific field of science, there is a decent one raging in Physics over string theory and the nature of matter.

The question (controversial science issue) might be: Does time exist at all, or is it just a result of the way our brains perceive and interpret discrete spatial events that exist as part of a continuum.

So, instead of talking about a space/time continuum - maybe there is just a space continuum.

You might try the Evolution vs. Intelligent Design debate. Intelligent Design simply states that the universe was created by a higher, intelligent being-- acceptable by all faiths, except for evolution.

There is real scientific evidence for a creation, and real scientists who believe in it; check out the book "In Six Days", a compendium of fifty scientists with doctorates in their fields, all giving their accounts on why they believe in a literal, six-day creation.

To be fair with this debate, just try to argue each side as its more knowledgeable, civil supporters would.

Why not pick up on the recent news about comatose patients and scans that revealed they do, have brain activity and respond to speech, as other people do, even when thought brain dead and damaged.

They scanned a normal brain wide awake, and at the same time, scanned a coma patient, they said the same suggestible phrases to each of them, and then recorded sudden, and exact, brain activity, in all areas of the brain, in both.

I was in a coma for many months as a child, and though not on life support back then, if they'd thought of switching me off and declaring me brain dead, and letting me die, I would have known about it...

Evolution is a good one. Very controversial, has been for over 150 years, and it's pretty easy to find either scientific or pseudoscientific evidence for (depending on which side you're on).
