i'm not sure which zelda game you're talking about, but i've played them all.. the red skeleton guys can be hit with a boomerang so that they will be "stunned". when stunned, they won't jump away when you swing your sword.
also, you can still hit them with your sword like regular, but you have to back them up against the wall

Um no I don't which ones your talking about but if you're talking about the skulls that jump out of the lava in Ocarina of Time or Majora's Mask trust me it's better to just avoid them all together it's not worth the time and effort it takes to kill them. On the other hand if you're referring to those smoke cloud skulls in the Wind Waker you need to use the leaf you should have gotten after jumping and swinging to a cliff at the top of the room with the Deku Tree and talking to one of the Koroks in the forest haven. That's all I've got if this doesn't help you then I just don't know what else to say.

I play that game at my cousins all you have to do is hit them with your sword until they die.
