I had the same problem and took care of it with regular Chlorine bleach, per the directions of the water experts around here. I have a cistern type well, so I filled a new pump-up sprayer with bleach and sprayed the sides, then dumped the rest into the well. The I took the family out to dinner for a few hours while the bleach did it's work. When we came back, we ran the taps in the house to clean them and flush out the bleach from the well. Sounds weird, but it works.

Without knowing where you live, and/or the depth of your well, I suspect it's "bacterial iron"
That being the case you need to filter the water at the pump, perhaps even add equipment that will kill and filter the iron.

The issue cannot be resolved in the current well, only treated.

If there is rust in the well, you'll probably never get it out, if it's the pipes, you can replace the pipes with PVC ( plastic, wont rust ) or you can simply filter out the rust as it comes into your house.
