That's been a subject of debate ever since the movie was released. Arthur C. Clarke did release a book a couple of years later titled "The Lost Worlds of 2001." In it he described the process of writing the screenplay, and included many of the alternate scenes (and endings!) that were written before it reached it's final form.

Here's a thumbnail explanation: The monoliths are machines the product of an alien species with an extremely advanced technology. The first one arrives on earth, and changes the brains of primitive humans. (It makes them smarter.)

Tens of thousands of years later, man is exploring the moon, and discovers a second monolith. It was buried there so it would not be found until man reached that level of development. It sends out a signal, and mankind sends a ship to the where the signal was sent. There, a third monolith is found in orbit, and it turns out to be one end of a transportation system. Astronaut Frank Poole is sent... somewhere. There, he experiences a strange reality, as yet another monolith alters him, and advances him to a more evolved state.

In the end you see the star child, which is a symbolic representation of Poole's new state.
