I've not run both side by side so can't comment on performance but I have had both of them performing the same tasks for evaluation. MySQL was at least equal to MS SQL Server in performance but adminstration was far more time consuming.

The installation and configuration of MS SQL Server on an MS Windows Server 2003 machine with a fully configured domain is extremely simple whereas doing the same with MySQL onto the Windows Server or onto a Server running Fedora Core 5 was a lot more time consuming.

I suppose it depends on your budget and load. In a small environment I would always go for Linux and MySQL but once you start getting into large numbers of users the administration becomes more difficult. Experience is key as always, I've been working with Microsoft products for far longer than anything else so I'm bound to find it easier to configure / administer.

MySQL is a great lightweight relational database.

SQL Server is a great mid ranged relational database.

MySQL's support for stored procedures is still in its infancy.

SQL Server fully supports stored procedures.

MySQL out of the box does not contain a GUI interface for administration and query editing.

SQL Server out of the box is bundled with Enterprise Manager which lets you perform most if not all database tasks from the centralized GUI.

If you want a great opensource DB, I'd go with PostgreSQL over MySQL. Better stored procedure support and I like the help menu alot better.

MSSQL works on Windows. That's it. Costs a pile of money to use.

MySQL works on all platforms. It's free. It's fast. It's the most popular Database out there. Unless you aren't comfortable with non-microsoft support, MySQL is the only way to go.

Since its open-source, it is at least 10 times better. Being open-source, and the most popular database environment in the world, makes MySQL the better choice.
