Is it possible to grow a plant (bonsai style) in a small pot on a windowsill? If so, should you crack the pit a little to aid the seedling? Also, if you're growing it indoors, is it necessary to refrigerate the seed in a moist bag to simulate winter?

Yes, you could grow your nectarine from pit in a container. About the success rate for a bonsai style nectarine? Forget it.
However, you could buy a dwarfed tree and keep in a large container.

You can grow it. I am not sure how it will do with bonsai style pruning, though. Worth a try! Let the pit dry out really good. Put it in a window sill for at least 2 months. You do not have to simulate winter. However, you must remember that germination is contingent on a number of factors that begins with the bloom and ends with the pit. I would plant more than one. I did the same thing with a peach, and it took 4 tries to get a good pit.

yes you can, but as soon as it can be grafted ( it should be grafted) so you can save the time and the hassle to wait 4 to 5 years to see the first fruit, I am sure the fruit will not meet your expectation, so best way to grow a peach or nectarine tree in container is to be grafted, don't prune your tree till the next year, choose 2 to 3 main branches and cut any branch off the tree, every year on march prune the tree as you prune a grape vine tree, don't cut the small shouts from the main branches, to keep high yield.... ,

Actually, with a NECTARINE, I don't think you can...

A nectarine is created by grafting a plum branch onto a peach tree, or vice versa... there are no "nectarine" trees. Being a hybrid, the 'seed' inside this fruit will not grow.
