My favorite is definitely Dave Matthews. He's not really a rocker like Eddie Van Halen or Jimi Hendrix, but his style is awesome. He can play difficult songs with complicated rhythms and still be able to sing or have a conversation with the audience. His fingers move over the neck of the guitar like a spider. Its truly awesome to watch.

Steve Vai? Herman Li? I don't know, pulling random good guitar players out of my a5s here... anyways, never EVER say that the guitarist from MCR is the best! He doesn't do anything to seperate himself from any other guitarists, and his playing CERTAINLY isn't that innovative.
Anyways, hard to judge the "best" guitarist.
