Probably because eagles are solitary hunters.
Ducks flock together for safety, and they are more social.

Ask this question in biology, not geology. But eagles are hunters whereas ducks flying south in the winter (or north in the summer) are migrating. Ducks sitting around a lake will fly off in singles or more, not in bunches.
