Probably because its at the bottom of the main part of you body... If you were to remove all the limbs of a person (arms, legs etc.) the bottom would be at the base of the body, everything else, in theory, is just an extension of the main part of the body.

because it truly is on the bottom of the digestive tract. ok I made that up, besides the undeniable fact that it kind of is smart EDIT: As for the guy asking the bra/underclothes question - A bra has continuously been a a million piece article of clothing, the position as underclothes originated as 2 separate leg coverings, tied at the same time on the waist, the were surely later joined into one

Because further down you divide into two which would have to be called 'bottoms' (plural) and anyway already have a name (legs/feet). So it's the bottommost part of you that can be rightly called, erm, a bottom.
p.s. some call it an '****'.

I call the head the "bottom" because when you stand on your head it is at the bottom. (I'm making fun of "when you arrange your body just so..." answers.)
