Sound is caused by vibrations.

When you shake a plastic bottle filled with small rocks, the rocks will hit the sides and the bottle, causing the bottle to vibrate. This vibration of the bottle, in turn, causes the air near it to vibrate. The vibrations in the air travel to your ear where you detect it as sound.

The tone / frequency of the sound is dependent on the rate at which the object vibrates. For example, if you take a glass and gently tap it with a metal spoon, it will produce a sound caused by the glass vibrating. If then take the glass and partially fill it with water and then tap it will a spoon, the resulting sound will have a different frequency than before since the water is affecting how faster the glass can vibrate.
