Harrison Ford was involved in three trilogies (technically). He was in the first three "Star Wars" films, the "Indiana Jones" films, and he did two of the "Jack Ryan" films ( "Clear and Present Danger" and "Patriot Games"). There have been four "Ryan" films making, so you could qualify it in the trilogy category (Ben Affleck and Alec Baldwin also played him).
There have been a ton of actors who did trilogies and a few who have been in a couple of trilogies, but Harrison Ford is the closest I can come to an actor who has played three different characters three different times.
BTW: Eddie Murphy never appeared in Dr Doolittle 3. Sorry guys. See my source for proof.

Harrison Ford has been 2 trilogies - Star Wars and Indiana Jones (if you don't count Indiana Jones 4 that is due out soon).
