something that you say in order to ask someone who is being very quiet what they are thinking about. 'A penny for your thoughts.' 'Oh, I was just thinking about how to tell him I'm leaving.'

a penny for your thoughts, just means that someone wants to know why your thinking so hard.

I think that it means if given a penny for each thought you have on your mind a substantial income.. Or you have a lot on your mind do you want to talk about it.
