When my girlfriend tries to log into her internet based email (hotmail, yahoo, etc....any secure site basically) it goes to the "Cannot Find Server" screen. Other sites show up.

I told her to adjust her cookies. She says thats not it.

What should she do, since I could be (and she's like to think I am) wrong?

Mostly it's on secure sites. Basic sites, like yahoo search, old navy.com and what not all load properly. She just cant check her email on hotmail, etc....

Is it just the secure sites with https:// ? If you are using internet explorer you may have to check the settings to see if they are set up to use the SSL.
In internet explorer go to Tools, Internet Options, Advanced Tab and scroll to the bottom to see what the settings are. Check them if they aren't checked. Then click apply if needed and then ok. Check out the links below if you need an explanation of SSL.

She could try checking her DNS settings to make sure they're correct. Her ISP should provide that info.

Unless she has some sort of new firewall on her computer, it's probably a virus.... She should scan her computer for viruses, adware, etc...

She has a virus
Run spybot or avg
