Him flying SFO to JFK would not have been a problem because the skyjackers were on United Flight #175 BOS to LAX and American Flight #11 BOS to LAX.

The only flight that had anything to do with San Fran was United Flight #93 and that was originating from Newark to San Francisco.

Any way you slice it, he would not have been in danger.
