It depends on how you define "you". Is this you the body or the soul? We are not the body. This is not our identity. The body is a bag of chemicals and organic ingredients, nothing more. It may be complex, but the body and the brain are never alive at any stage. The life force, or the soul, is what makes the body seem 'alive'. The brain is the CPU of the body, but the operator is the soul -- You. So You, the soul, is the controller of the brain and the brain is the controller of the body. But actually higher than You the soul is the Lord in the heart, Paramatma, or Supersoul. He is the real controller of You the soul, your body and the material elements also. We are thinking we are the controller of our bodies because we are in ignorance of the Lord in the heart and how He is actually directing everything. This ignorance is in fulfillment of our desire to forget God's existence. This desire is also why we are in this material world in the first place and why we are covered by a material body. When we desire something, the Lord in the heart directs the material energy to fulfill that desire. And because it seems to be happening automatically, we think we did it.

Your brain is you. It is what you use to control your body. So it would make no sense to ask a question like that.

Your brain controls you. Its the one that tells all your organs and other bodily functions to keep working to keep you alive. If it wasn't in control there would be problems that could happen. Even at times when your brain doesn't work correctly even worse things can happen.

I believe there's a little of both - a yin and yang kind of thing. I put in certain things consciously, and my brain spits out other things unconsciously. My spirit and my body do have a majority rule over the brain/mind, but it is pretty powerful.
