If you said "All the houses," the second would be correct, because the subject is the collective plural.

I will say, though, that "Each of the houses" is a little awkward, since you expect "houses" to be followed by a plural in a standard construction. I would just change it to "Each house has a balcony" which is not only cleaner, but shorter.

"Of the houses" is a prepositional phrase, not the subject of the sentence. Subject and verb must always agree -- a singular subject takes a singular verb. The subject of this sentence is "Each", which is singular. (These houses are being considered individually.) Each one HAS a balcony. Of course this means they all HAVE balconies, but that's a different sentence....The first is correct.
