The first, because the subject "Each of the houses" describes one house at a time. It's a singular subject.
If you said "All the houses," the second would be correct, because the subject is the collective plural.
I will say, though, that "Each of the houses" is a little awkward, since you expect "houses" to be followed by a plural in a standard construction. I would just change it to "Each house has a balcony" which is not only cleaner, but shorter.

Number 2 would be correct IF you saying "ALL of the houses" have a balcony (instead of "each of the houses"). "Each" is singular, requiring "has," and "all" is plural, requiring "have."

The subject of this sentence is "Each", which is singular. (These houses are being considered individually.) Each one HAS a balcony. Of course this means they all HAVE balconies, but that's a different sentence....The first is correct.
