What about the ones that use a wind up clock as a timer?

Not ALL Bombs use electronics, some may use an old Alarm Clock or watch and a battery, when one of the hands touch a metal post and make electrical contact the bomb would explode. some could even use a slow burn fuse. Not all bombs are remotly detonated.

Contrary to your belief, and if your are talking of "terrorist´s bombs", most of them do NOT use any form of electronics!
They do not appear to have the technology, and their explosives are quite often rudimentary.

It is possible to shield for Electro-magnetic pulse and only electronics that are in operation at the time are affected.
