I am doing a research project in Micro for this topic. Any ideas about microbes, what disease they cause, and how they are diagnosed and treated would be great. Thanks!

Some of major concern are:

Bacillus anthracis
Brucella
Francisella tularensis
Marburg/Ebola virus, other hemorrhagic viruses
Yersinia pestis
Q fever
Ricin toxin
Smallpox

Check out the CDC website for all the info on it. Another topic for the paper would be infection dose, as in how much of the microbe is necessary to infect a person.

Any flu could be used. This is why the army is trying to make a flu vaccine that is made without a live virsu. We've all had the flu and it sucks. Also, think about anything that can be transmitted through the air as a virus. Also, think about different bacteria that harm us, even though they may coexist with us. Too much of anything can be a bad thing.
