I think Slash is. Don't say Jimi Hendrix because he's overrated. Compare him to Slash. If you want to, do top 5 or 10. This may get you points.

Obviously Slash but the edge is in there too, with John Frusciante from the Chilis, Matt Bellamy from Muse and Pete Townsend from The Who (thats one for the oldies!!)

Okay, I'll compare Hendrix to Slash - before Hendrix guitar was one way, and after Hendrix everything was "AFTER HENDRIX" - Slash is a really great guitarist, don't get me wrong, but he didn't fundamentally change the way a guitar was played, the sounds it could make, and the palette of possibilities available to guitatists coming after him. I can understand people thinking that Hendrix is over-rated, but that's because they never knew a world without Hendrix and the changes he made - I'm old enough to remember that world, and let me tell you, it was pretty damn dull...
in the AFTER HENDRIX world:
Steve Vai has unbelievable technique...
Joe Satriani has that plus songwriting chops...
Eric Clapton, say what you will, still has his moments...
The Edge made a big shift too, but too subtle to notice...
James Hetfield changed the guitar too, and didn't need subtlety

It's basically impossible to pick any one guitarist as 'The Best'.
So here's a list of some of the best guitarists I've ever heard.

Eric Johnson
Joe Satriani
Steve Hackett
Alex Lifeson
Trevor Rabin
Steve Vai
Michael Schenker
Roine Stolt
Steve Howe
Frank Zappa
Jason Gobel

not in any order... due to different styles it's hard to say who's the best.
1. Goerge Lynch
2. Eddie VanHalen
3. Stevie Ray Vaughn
4. Kirk Hammett
5. Slash
6. Eric Clapton
7. Randy Rhoads
8. Steve Via
9. Jimmy Page
10. Last but not least...I hate to say it but Chuck Barry. I never thought so until I tried playing some of his stuff. That dude plays some messed up chords that are hard to grab clean. Original in his day.

Frank Zappa is a pretty good answer, but I'd say Jeff Beck. Go to youtube.com and search for "Jeff Beck" video clips. "A Day in the Life" is especially amazing if you know the Beatles' tune, but almost anything he does is phenomenal. He plays a fairly standard Strat, with no pick, and not a lot of effects. It's just pure primitive passion going from his fingers to the strings to the pickups.

Dick Dale ( who strangely enough, played for many of the 60's beach movies).. Created a lot of effects with just a guitar and an
amp that many guys today have to use a whole rack of pedals for.
Ted Nugent still rocks,,,, And a personal favorite.. Angus Young.
I forgot,, He is little known outside of christian music..
Phil Keagy. And Rick Sambrao from Bon Jovi.

James Burton -- he played with everyone (still does, in fact). I saw him a few years ago in New Orleans and he was absolutely amazing. The guy knows his way around a guitar backwards and forwards but every note he plays is completely in service to the song, a total rarity. Plus, he has a great foundation and band camp where he gives guitars away to kids an teaches them how to play. http://www.james-burton.net/

Other possibilities:

Steve Cropper, Stax session guitarist
Mark Ribot, another session guy
Dick Dale, King of the Surf Guitar
