I would say that, in theory, highlighting or annotating the text causes you to interact with it on a different level than just glossing over it with your eyes. If you take the time to make notes to yourself, rereading the text would improve comprehension. So . . . I would say that the benefits are 1) Improved reading comprehension; 2) Improved retention of material. I really do not know what the third benefit could be, other than it means that you actually read it :)

Perhaps for the third: easier to go back and study the main points?

you know whats important, its easy to re-loacate the important info, and it looks pretty!
