Certain frequencies resonate better together, creating what is called "harmony". A chord is constructed of different notes played at the same time that resonate together to create an overall pleasing sound. When one or more of the notes falls out of the range of harmony the results can be bogus, like a poorly-tuned instrument or perhaps a wrong note being played.
The least harmonious or "dischordant" scenario, is two notes played 1/2 step apart or less. The result is an offensive oscillating wave that stands the hair up on the back of your neck. This device is sometimes used in sirens where it is important to get your attention.
Some believe that harmony is intuative, and that planets and stars actually "sing" via magnetic resonance. I agree that there is something deep within us that causes us to universally respond in a positive way to harmonious tones, and negatively to dischordant sounds.

Major and minor notes cant be played same time all sounds messy.They wont be in harmony.

it's related with the key you're playing, for example, if your playing on E minor, is better if the notes you use are in its scale, there are different kinds of scales like blues or pentatonic, it depends on what you're trying to get

I think it has to do with harmonics. Colors are the same way... some compliment each other, and others don't go well together.
