Oh, I have a ton... but two/four of my favorites would probably be "El Goonish Shive" at egscomics.com and "Girl Genius" at http://www.girlgeniusonline.com/.

I say "two/four" because both of those websites have two different comics. At the bottom of the "Girl Genius" page the links "The Comic" and "The Advanced Class" lead to two different comics about the same main character, but at different points in her story. For "El Goonish Shive", the dropdown menu has an entry that says "EGS: NP" which is a newspaper-format comic that features the same characters but in different stories and different (no) continuity.

EGS and both "Girl Genius" update on Monday, Wednesday, and Friday, EGS: NP updates on Tuesday, Thursday, and Saturday.

I LOVE The Mulberry Gallows. It is very bizarre but it's hilarious!
