Air-con itself is harmless, unless you fall asleep under the output, and wake with a stiff neck.and beneficial, if not neccecary in hot climes.
In aicraft though other factors come in, together called "climate control" This includes humidity, oxygen component, and even "nice" smells injected into the cabin.
What are you generally like with flights. I came across one bloke that was phsically sick with nerves for a couple of days.
Headaches & allsorts. Doesn' bother me personaly, but you can always ask for a small oxygen tank if you feel poorly.

The air in an aircraft is recirculated and on it's way around the aircraft it picks up dirt, dust, microbes and germs from other people. Not only those on the aircraft at that time but also from previous occupants on previous flights. The air in an aircraft is a cocktail of all things that are bad in enclosed areas. To take in fresh air would increase the fuel consumption of the aircraft and therefore bad for the fares and bad for the environment

The only way to counteract the effects of poor quality air on a flight is to beef up on products to boost your immune system before hopping on the plane.Echinachea,zinc , vitamin C and B vitamins can really help. Avoiding dairy products for a week before the flight too can help.I sort of answered your question from another point of view, lol...Not much you can do when the airlines don't think clean air is a top priority.

This is because it just filters the same air back round....If someone has a flu bug it gets sent through the air system so everyone can catch it....I used to get so ill when I worked at the Portman building society head quarters...there were hundreds of us in one building so always something going around. Try taking ecinacia before a flight and vitamin C xx

You are dealing with two issues. Air conditioning is not bad for you . A properly serviced air conditioner will supply clean cool air to an environment. It is almost essential in the warm weather months in many countries.
The air system used on commercial aircraft is entirely different. Here, outside air which is usually very cold is mixed with cabin air to provide a tempered air to the cabin.
The fact that the air is supplied under pressure could be a factor in your "illness".

my husband got pneumonia after a long flight but whether it was from the flight i don't know.
i always get a sore throat if i stay in an air conditioned hotel

I don't think it is the air conditioning, it is sitting for all that time cooped up with people who have most likly got colds or fue or something!
I got really ill after comming back from the carribean and my doctor said this.

The air was cleaner on planes when passengers were allowed to smoke, as airlines had to circulate clean air into the cabins to prevent smoke building up.

regularly cleaned air conditioning is not. However dirty air conditioning can quickly breed bacteria. My Dad caught legionaires disease from filthy air conditioning, he was unconscious for 6 weeks and nearly died....so the answer is air conditioning CAN be bad for you but it rarely gets to that state
