I went to Turkey five years ago. I wanted to take a ferry from Southern Turkey but was not able to work it out as I could not go from North Cyprus to South Cyprus. I went to Ankara and then took the coach to Damascus, Syria and then went to Petra, Jordan and then went to Aqaba (??) Jordan where I took a ferry to Egypt. It was an amazing trip which we did in stages but we did need to get Visas for each country before arriving. This was in summer of 2001 before the turmoil flared up so I am unsure of how it would be now. There may be many differences and you may want to still try to take a ferry from Turkey to Cairo. I am not too sure if it turns out to be much cheaper because the Visas for Syria and Jordan were pricey. Good luck and enjoy.

Just thinking the matter through: maybe a ship or ferry from Turkey to Egypt might be your best best, however I doubt such a thing exists. And it may not, however, be cheaper than flying. I'd think that maybe you could ferry from Turkey to Greece, then from Greece to Israel, then from Israel, take a boat to Egypt. I doubt if it would be worth the hassle. See the source for someone who did Turkey by bike.
As for train or other overland route from Turkey to Egypt, just think of where you'd have to go: through Syria, Lebanon, Israel or Jordan and the Palestinian territories, then over the Sinai desert into Egpt. That would be one devil of a trip--particularly Syria and Lebanon, you'd never know if or when an Israeli bomb would take you out. Or if that doesn't bother you, the absolutely horrid humidity and heat and dust and sand and vipers.

I actually live in Egypt, and everyone I know who's gone from Turkey to Egypt or vice versa has had to take a plane. The tickets aren't too expensive as far as plane tickets go, but then again if you're traveling on a tight budget it might be difficult. One thing that you might consider doing is checking the ticket prices from Damascus to Cairo, or even Amman to Cairo. They might or might not be cheaper. If they are cheaper, then that will give you an excuse to see Damascus, which is amazing, as well as parts of Jordan.

Considering the countries you would have to go through to get to Egypt I would consider going by train to a port in southern Turkey where you can get a ferry to Cyprus and then a ferry from there to Egypt. The ferry from Turkey will take you to North Cyprus, you will then have to travel to South Cyprus for the ferry for Egypt. If you are really serious about this I can get you details. Also I can smooth your path through Cyprus (It's where I live!).
