It basically means the shortest distance between two points. For example, you could drive to the next town on streets that curve around rivers, lakes and trees and swamps, and it would take you, say 30 minutes. If you were traveling "As the Crow Flies" you would be there in, say, 10 minutes because you don't have any curves or detours to get you there, you just fly straight there. Sorry for the rant.......

In a direct line between two places - like from one town to another, it may be ten miles by car because of twisting roads, but only 8 miles "as the crow flies".

"as the crow flies" means the closest distance between two places, like a straight line from point A to point B. say you are going from your house to las vegas, you want to go the most DIRECT route, the straightest shot to your destination, the true "mileage" from your house to las vegas.

Figuratively, it means "by the shortest and most direct route".

A deeper meaning: Where the dead are best found (crows, like condors, do feed on carcasses) or where the worms (they do eat worms and maggots) will be at.
