It used to be Lhasa (Capital of Tibet) with an elevation of 12,087 feet (3684 meters) above sea level, but then Chinese took over & it's not an administrative capital. Now it's La Paz, the administrative and de facto capital of Bolivia, at an altitude of 11,913 feet (3631 meters) above sea level.

If you are talking altitude, I would guess La Paz Bolivia, in the Andes Mountains.
There is competition from Lhasa, the capital of Tibet, but Tibet is currently under Chinese control. I don't have the figures, but Mexico and Bhutan also have high-altitude capitals.
