It depends on the type of cartoon and what your personal taste is. There's no such thing as an absolute best, in my opinion. I'd have to pick a few.
Captain Planet was great because it had a great message and conveyed it very well, but it lacked in the art and animation department in my opinion, which is okay because it was oriented for younger kids, who don't really care so much for that. There should be more cartoons like that, or at least a continuation of the original in an improved form.
Bucky O'Hare was awesome because of how original, frantic and entertaining it was. Few cartoons can bring out that nostalgic feeling in me.
Thundercats, because they were just too cool and stylish! The characters had great potential, but unfortunately, I don't think the cartoon series ever tapped that potential and ended up not living up to all that it could've been.
Rurouni Kenshin, a.k.a. Samurai X was awesome because of how well written it was and because it had it all, plot, context, action, politics, drama and comedy in a very healthy mix.
The Simpsons, although it has become a cliché to say it, there's truth to the claim that they're the best, because if they're not, they're surely amongst the best, even if I, personally, no longer enjoy them as much as I used to, I have to admit it.
Futurama simply because of how hilarious it is. Family Guy too, but I prefer Futurama. And I guess South Park is worthy mention.
Scooby Doo has already been mentioned several times and even though I don't really care all that much for it, I have to admit, it has indeed passed the test of time and is probably the best of the classics, suitable for all ages.
I'm sure there're many more that I don't recall right now. Maybe I'll remember some that I feel are worth mentioning and I'll come back to edit my answer.

Man, that is a silly question. I could name 30 or 40.
Trollkins, Bugs Bunny, SuperFriends, Smurfs, Tarzan, Rugrats, Spongebob, Thundarr the Barbarian, Scooby Doo, Clue Club, Wheelie and the Chopper Bunch, Speed Buggy, All-Star Laffalympics, and I could go on.

Scooby doo is mine too, The series was clean, and good for children and adults. The kids on the show were clean enough for all ages, and provided good intertainment.
Their detective skills brought them an audience beyound their ghost hunting powers.After them bugs bunny was my old time favorite which few kids see today.

As a child I used to love watching Jem and the Holograms, I loved the big hair, the make up, and the flashy outfits, plus that cartoon was really intense it was like an animated soap opera.
I also loved to watch My Little Pony and the Care Bears.

I still really like the old Warner brothers cartoons, Bugs Bunny, daffy Duck, etc. Not the newer ones but the ones made in the 1940's. Those were the best.

As a child a loved the smurfs (HUGE Shocker for any child of the 80's I'm sure)
I also love the Bernstein Bears.They were always cute but were not on very often.
