It is intentional, if you read the book called Echoes, the story behind every PF song, you will get the full answer on this subject.

This is one reason Echoes is so long of a song in the first place.

I'm pretty sure the Dark Side of the Rainbow thing is just coincidence, although it is really striking. In fact, I just watched it again last night, after finding a link to it that was posted on milkandcookies. My favorite part is when the movie switches to color, and the cash register sound from "Money" is heard at exactly the same time. But I think the effect is due to confirmation bias.

I also watched "Jupiter and Beyond" with "Echoes," and there's some supporting evidence that it could have been intentional. Kubrick had asked the band to do the score for the scene, and they turned him down. Waters said that he regretted not having done it. In addition, there are some eerie similarities between "Echoes" and the film's actual score. The song is exactly the right length for the scene, ending at the same time as the film. While the band has denied that they purposely made DSotM to work with TWoO, they have never denied the Jupiter and Beyond rumor. It could be coincidence as well, but there's a better case for it than DSotR.

If you talk to the Floyd themselves you quickly find its unintentional, however such works have a tendency to 'time spill' whereas the collective consciousness of future appreciation of the work is so great it causes the piece to spill backwards forwards and sideways in time at the point of creation. Its kind of complicated. nice though isnt it? bear in mind things like 'dark side of the moon' will be considered classical music in the future.
