Hiking through the Golden Gate National Recreation Area, strolling through these main shopping areas (Ghiradelli Square/Pier 39/Fisherman's Wharf/Union Square/Union Street/Market Street and Chinatown, among others), a trip on one of three Cable Car lines, a narrated ferry boat cruise on San Francisco Bay, take a day trip to the Napa Valley Wine country or Monterey's Cannery Row, eclectic dining in Chinatown or the Mission District and taking in a city view from Twin Peaks. I would also recommend requesting information and brochures from the San Francisco Tourism Bureau.

Definitely Pier 39, Fisherman's Wharf, Ghirardelli Square, The Cannery (lots of neat small shops.) If you get a chance head up to Muir Woods...so cool. And walk across the Golden Gate Bridge, best part of San Fran. Also, try to go to Napa Valley. So beautiful there, especially from a hot air balloon! Awesome! Have some wine for me.

I just got back from SF on vacation. I got a City Pass (citypass.com) and they are a pretty good deal. I really liked:
The MOMA (modern art)
Blue & Gold Cruise (its just an hour)
The Legion of Honor (older art)
The trolley
The Exploratorium (mostly for kids)
The Aquarium of the Bay (small but nice)
I would recommend exploring interesting neighborhoods like Chinatown, North Beath, Russian Hill, the Haight. Chinatown is especially explorable. I highly recommend trying things off the beaten path. The beaten path for SF tends to be Fischerman's Wharf. You should go there, but there are so many other things other than the Wharf! Also, try walking across the golden gate bridge. You can drive up Highway 1 (19th Ave within the city) across the Golden Gate bridge and walk across the bridge. The GG bridge to me is the most amazing thing there.
