I have asked about the CDI box but it runs so it's not that. I have changed the wiring harness and the relay boxes. I have cleaned out the carb numerous times. The stator and and coil were replaced.

Ok just finish putting in a new spark plug, checked for adequate fuel flow to the carb and disconnected the parking. What is K-100? Is this racing fuel? Still having the same problem. Dose timing have anything to do on with these bikes? Could I still have a bad stator? How about the rectifier? Could the carb be bad?

I had the same problem about 3 years ago...I did all of this same stuff with NO luck...so darn frustrating. I finally could not take it anymore so I took it to the dealer and they called the factory rep because they could not figure it out either. After 4 weeks of games with the Yamaha rep and the dealers in Los Angele's I picked up the quad...took it home...placed an add and sold the darn thing and lost a lot of money...what a bummer.

Bad parking brake switch (up by the clutch lever).
I forget which way the switch works.
Either unplug it, or connect the 2 wires together on the wire harness side. If that's the problem - buy a new one.

If you have an in line fuel filter, something could be wrong with that. Or there could be debris in the gas tank. It could clog the fuel line going into the carburetor.
