The most common problem is a leaking wax ring under the toilet. Over time, water leaks out and eventually will cause a bad odor.
If this is occuring in your basement, make sure that you pour some water in your floor drain every once in a while. Basement floor drains used to be run into the sanitary sewers, a practice now prohibited in many states. If the floor drain is not used, the water dries up in the trap allowing sewer gas to enter the house.

If there is propane heat, or something propane, when the level is low and needs a refill, it smells VERY bad.
It is also possible that a pilot light in a furnace could have gone out and it is just pumping gas into the house without burning it. This causes carbon monoxide to build up and give you headaches and make you feel dizzy or sick and can kill you. Just call a furnace guy or propane dealer and ask them for assistance.
If the sewer needs pumped or OR you have been on vacation or away from the house for awhile, and you have not run water or flushed the tiolets for a while sometimes methane gases build up. Not good! Can even be dangerous. Contact a plumber and ask them this question before you do ANYTHING. Can cause an explosion.
Either way, GET HELP!
