I feel because of the names of their respective origins, they are called Ganga and Yamuna.

Regarding their merging in Allahabad and stream next called as Ganga only; it is the dominance, significance, major quantum of water flow of Ganga - these are the main factors which retain the name of the merged stream still as Ganga.

Ganga river is known as sacred river in INDIA.
And that is one of the reason why it is above all the rivers in INDIA.

GANGA's importance is connected with LORD SHIVA and it is said that Ganga is coming down to earth from the HAIR of Lord SHIVA.
It has got religious believe, Hence it is known as Ganga even after it meet yamuna and saraswati :)
