Very hard to answer without knowing your budget, what you're looking for, etc. Estes has nearly every form of accomodation, and many of them.
The Stanley is nice, a fancy old historical hotel walking distance to town. Grounds, views. Nicely renovated.
I enjoy the Fawn Valley Inn, condos on a rushing stream located a few miles out of town, in between Estes and the Park. Most have balconies very near the stream.
Riversong Bed and Breakfast has a reputation as an elegant and romantic place, also out of town.
There are dozens of motels of every type imaginable. No Hiltons or Hyatts.
YMCA of the Rockies is not a classic YMCA. More like a very large inexpensive lodge with several buildings, and a variey of lodging. A few miles out of town, with large grounds and great views. My clear bargain choice.
All of these will have Googable websites, of course.
I also agree that Grand Lake is a nice alternative. A lot fewer tourists, so a lot fewer choices.
The Western Riviera Motel is a simple motel with a great location on the lake. Like Fawn Valley, the Rapids Lodge is also on a rushing stream, but just a very short walk from town. The Grand Lake Lodge is historic and wood, good grounds, but reminds me too much of Estes Park. It's big. Long walk to town.

If you don't have reservations already, you may have problems.. it's the Elk Festival weekend in Estes, which is wonderful, but crowded. A good source for reviews and recommendations is Trip Advisor.com (see below). I really like the lodging along Fall River Road for scenery and peace and quiet. If The Woodlands or Boulder Brook are available, go for it - great places, great location. Estes and RMNP are exquisite this time of year, so I hope you find someplace to stay... enjoy!

I've always promised myself I'd one day stay at the Stanley Hotel (where they filmed The Shining).
If you want somewhere a little less touristy than Estes Park, travel through Rocky Mountain NP and try staying in Grand Lake, a wonderful little town. If I ever get back there I've promised myself I'll stay at the Grand Lake Lodge.

ive stayed at the Stanley and it is beautiful! everywhere in estes will be beautiful in fall and it might be goof to save the stanley for sometime around xmas because they decorate really well and the snow is very pretty. there are many many cabins if you want to a more rustic or secluded thing so google it or call the chamber of commerce for recommendations.
