Well I did not read what everyone else had but:
The Rocketeer
The Shadow (was a comic as well as a radio show and pulp)
Doc Savage (see above)
Virus
Ghost World
Vault of Horror (1970's)
Flash Gordon (comic strip comic book)
Judge Dredd (comic book in England)
Modesty Blaise (so bad your teeth will hurt).
Dick Tracy (comic strip chacter and comic books)
Fritz The Cat (Robert Crumb Animated)
It would be cheating but practically every comic strip has had a movie done to cash in in the 1940's From Dick Tracy to Blonde,

Tales from the Crypt- (E.C. Comics)
Hellboy-(Dark Horse)
Mars Attacks-(Topps) Trading cards/comic
Teenage Mutant Ninja Turtles -(Mirage?)
Heavy Metal- F.A.K.K. 2 - Based on "Melting Pot" (Kitchen Sink)
Spawn (Image)
A History of violence-(?)
American Splendor
Gotta remember that Vertigo Comics doesn't count! That's a sub of D.C.! So no Swamp Thing. V for Vendetta, League of Extraordinary Gentlemen, From Hell.....Pretty much all of the Alan More stuff.

I'm pretty sure American Splendor, Garfield, Tank Girl, Spawn, Mystery Men, Hellboy aren't Marvel or DC.

Are you taking strictly comics, or graphic novels as well? Ghost World was based on a graphic novel, so was Road to Perdition. There are quite a few movies based on graphic novels, V for Vendetta is another.
