There aren't any evidence, proof or anything else that suggests existence of Africans in Santorini and generally in Greece. (except of course the usual presence of African visitors, traders, merchants mercenaries, or slaves etc)
The Greek states had relations with Africa and especially Egypt. With Alexander the great Egypt became a Hellenistic (Greek Egyptian) state.
There aren't though any evidences at all suggesting any presence of sub-Saharan Africans or Blacks as a population of Santorini.
If you have any links please provide it so we can give you a directed answer.
(please ignore completely unhistorical and imaginative answers such as the one from rouse!! Excellent imagination though!)

There has been contact between Greeks and north Africans, especially Egyptians, since prehistoric times. If you are thinking of sub-Saharan (black) Africans, then there is no evidence of sub-Saharan Africans arriving in Santorini.

Ancient Greeks were descendants of Africa, there were 4 tribes, they were killed between self and Philip of Macedonia occupied Greeks tribes and make Hellenic Federation from Macedonia and Greece, but that not means that Macedonians are Greeks, to say Macedonia is part of Greece is same how to say Macedonia is part of Persia?!
There are people from Africa in Greece after Ottoman Empire and after War in 1946 when Greeks communist and Macedonians people were banished and killed. In empty places come people from Africa and Asia.
Ancient Greeks should be proud for African heredity, because Africa had oldest civilizations in The World, Now days Greeks have very little Ancient Greek heredity, they are more Georgians, one new tribe from Africa and Turkish.
