Scrub them by hand, take warm water and a brush or use a old cloth that your going to throw away. This is the best way. I wouldn't recommend putting them in the washer, usually you can put cloth tennis shoes in the washer and that's all. I wouldn't do it for fear it will screw up the washer and the shoes.
However, if you don't get the smell off the shoes of the feces and urine and you don't always put them outta the dogs way the dog will go again on them.

Many shoes are constructed by glue. If you wash them, the heat will make the glue come loose...Even if you don't use heat, they may come unglued.
Some shoe repair shops sell products for washing shoes, and products against smells.
you could try some white vinegar promptly, and it may give you a good start, before you have time to work on them more!

No, they will be ruined. Hand wash them in the sink if they are expensive or throw them away if they are cheap. Might be a good idea to train the dog too.

Don't put them in the washer or dryer.
Use saddle soap on leather or ask at a shoemaker. Some fabric shoes may be entirely ruined.
Keep your dog away from your shoes!

Depends on what they are made of. I would take them to a place where they repair shoes and see if they have a cleaner they can sell you. Keep the shoes away from the dog!!
