Capsule Hotel is the cheaper place u can stay in both tokyo and osaka biggest city in japan. but most of them don't accept female. price range 20-30 dollar average !. not even u.s. can beat that. but for the size good luck. probably the smallest room or what i shall said a cage lol. is popular to alot middle class japanese man go tehre to take a nap at lunch time.

If you don't want to stay in a capsule, the best thing to do is to get a room in a "business hotel," which is usually cheaper (as little as Y4,000 in smaller cities, but the minimum is about Y7,000 in Tokyo). It'll be really small, but you'll survive.
The only problem is that many of these places don't have online booking in English. If you google "business hotel japan" you can find some contact info. Try this page, for instance: http://www.worldark.com/travel/b-hotel/index_e.htm. Or if you have a friend who knows Japanese, ask them to search Yahoo Japan or Rakuten for you.

It really depends on WHERE you are staying. Usually the downtown hotels will be pricier. A good hotel will run you about 6000Yen a night. There are cheaper places like YMCA Asia Youth Center.
