Check the burner and pilot flame for signs of being dirty. The pilot flame should be blue with a strong flame hitting the tip of the thermocouple. The burner will have some yellow but the flame should be fairly even around the ports and not blowing off the burner. If your heater has an air adjustment you can set it to pull less or more air to achieve the blue flame without it lifting off the burner.
The pilot may also be getting blown out by the burner when it shuts off. Light it and turn it on. Turn down the thermostat until it shuts off and see if that is the cause. If so then the burner needs cleaning and or air adjustment.
Some water heater burners will contact the thermocouple while in operation which will keep the pilot lit. Make sure the pilot is still burning after lighting it and turning on the burner.

either you have a down draft problem. or you dont have the thermocouple adjusted right .the thermo schould be 1 half inch away and 3 eights of an inch above the pilot flame

If it is gas I think it may be the wind electric dont know

It needs a new thermostat.
