According to my experience (I've been Skipper for years), the best places are Glyfada and Alimos areas, near Athens. Big charter offices, the biggest port for yachts, many facilities, easy to reach the area from airport.
Second places Corfu or Rhodes islands.

It is true that in Athens you will find more companies for yacht chartering. However, if you sail from Athens, then your options are either the islands of Aegina, Hydra and Spetses or the Cyclades islands in the Aegean sea. Sailing in the Aegean sea is not always easy due to the strong winds in the area.
I would suggest the Ionian sea, where there are many beautiful islands and hardly any strong winds in the summer. Most of the yacht chartering companies have bases in the Ionian sea too, so starting your trip from one of the Ionian islands will be easy.

Corfu is a very beautiful island but you may check the shores of Attica too since Athens is the center of Greece and the Acropolis the most famous place to visit.
Why don't you check pictures of Greece online to see which place looks more interesting to visit. Most of the towns of Greece are good for a family. Just be carefull from some places that overcharge.
