Underground Seattle - see the buried parts of the city and hear the interesting history.
Pacific Science Center - I don't like either science or museums, but I love this hands-on museum.
Pikes Place Market - see the fish mongers throw the fish around.
Take a ferry to Bremerton or one of the islands. This is especially good if you can time it for sunset. It give a beautiful view of the city.
The Space Needle - I hope I don't have to explain this one.
Drive up Mt. Rainier - although this depends on the time of year you're visiting.
Drive around the Olympic Peninsula - be sure and stop in at the Hoh Rain Forest, where it rains an average of 100+ inches a year.
I hope you have a great trip! It's a great city!

The Pike Place Market is a must-see. I usually recommend that you park at the Market, walk around there first and then head toward Pioneer Square. Pioneer Square is where Seattle started and the Underground Tour is a great and relatively cheap way to learn about the history of Seattle.
The other must-see or must-do is a ferry ride to Bainbridge Island. Even if you just walk on and come right back, it is a beautiful view from the water and a true Seattle experience. After the ferry ride, it's only a short walk back down the waterfront to the Market parking area.
Other things to do would be to visit the Seattle Center (where the Space Needle is), take a Duck Tour (a fun tour of the city combined with a boat ride on Lake Union), or go to the Woodland Park Zoo.
There is a CityPass you can buy that is a great value if you have time to go to all of the attractions. It buys you admission to the Museum of Flight (I assume that is the museum you speak of), the Woodland Park Zoo, the Space Needle, the Seattle Aquarium, and an Argusy Harbor Cruise.
Seattle is a great city...I hope you have a great time!!

Plus there are a number of relaxing museums on the seattle middle.

you have to see the Space Needle and go to Pike Place Market and while you're at Pike Place there's a magic Shop on the Lower level and they have good stuff! The Space Needle is kind of expensive but it's all worth it if you go to the top! And there are really good malls around here! Also check out the Pacific Science Center, it's really neat. And when you want to have fun, go to the amusement park rides around the Space Needle they're REALLY fun. And if you go near the Pier, take a water Taxi to Alki it's ONLY 2$ a person.
