I think it means not to take things so hard. Finding inner peace in spite of the storm and struggle we have to face in life. The message is to just accept that life can be difficult and you need to be at peace regardless. I think it's all summed up in the first line: "When I find myself in times of trouble, Mother Mary comes to me. Speaking words of wisdom: 'let it be'.
Ultimately though, it is a message of hope. That one day, the darkness will end and you will come out of the ordeal wiser - you will have your answer to why the darkness happened. This is why we should accept our struggles, because there is a purpose for everything, and it wall all be better in the end.
