No there really isn't a difference, thou shall not kill, not a very hard idea to understand. Unfortunately there are those who will use mass murder i.e. war to get what they want. All you can hope for is that you are doing the right thing by protecting the ones you love or the country you care for from an evil abomination.
Since killing is wrong you have to be sure that there is something so important to you that would be willing to break your own morality to use murder, self defense, war or any other form of killing to stop whoever or whatever was tying to hurt you or those you care about. If no one killed, would anybody be able to stop that one person who would be willing to kill to get whatever they wanted. Whether you believe in God or not murder/killing is one slippery slope that can never be answered properly.

In murder, one person makes a decision to end anothers life for some type of gain. The other person seldom has a real chance at self defense.
In war an entire society makes the decision to fight for what they think is right. Wars don't happen on the spur of the moment, most murders do.
In war, both sides generally think they are right or there would be no conflict.
In murder, one side may not even know there is a conflict or threat.

To anyone with any intellectual integrity its obvious that killing in defense (self defense, defense of your family, defense of your country) is different that murdering in cold blood.
You are all upset about the war killing people, why arent you concerned with the millions of babies being aborted?
Are they less human, and have less of a right to life then terrorists who would rape and behead you as soon as look at you?

Hmm-m, kinda like when the army won, it was a victory. But when the Indians won (as in Custer) it was a massacre!, even though it was actually self defense.
