Since when is Tool (or System Of A Down) considered "progressive?" Although, I do like Tool, I don't hear anything in their music that would justify them as being considered at the forefront of the "Prog-Metal" genre.
Even though, they do incorporate some elements of prog in their songs (odd time signatures and relatively deep lyrical content) - Tool is more alterna-metal than prog-metal. I can think of several prog-metal bands that are far more "progressive" than Tool.

Dream Theater (USA)
Ayreon (Holland)
Shadow Gallery (USA)
Gordian Knot (USA)
Riverside (Poland)
Vanden Plas (Germany)
Symphony X (USA)
Kamelot (USA)
Royal Hunt (Denmark)
Pain Of Salvation (Sweden)

I'd say Dream Theater is, but I guess it depends on how you define progressive. Dream Theater is the most progressive in the traditional sense like Yes and King Crimson, and they're the most awesome musicians in today's hard rock world, while Tool and System of a Down are pioneering a sort of alternative metal which is good too.

I don't know about "most progressive" but TOOL's new album is among my most recent favorites. I bought it the day it came out b/c they played the entire thing on the radio at lunch and I was immediately blown away. For me, UNDERTOW & 10,000 DAYS are #1 and #1a. Both are awesome records!

Conversely, I hate SOAD. Too weird, not melodic enough for my taste. Sorry if that doesn't answer your question but it was kinda vague.

Peace~
